In ArcGIS Pro, the Pairwise Intersect tool fails and returns "error 999999" when processing geodatabase views containing duplicate OBJECTID values instead of providing a specific error message or handling the duplicates.

Workaround

Currently, there are three ways to prevent the Pairwise Intersect tool from failing when the dataset contains duplicate values in the OBJECTID field. One option is to use the traditional Intersect tool, which can process datasets with duplicate values, although it has slower performance that can impact workflows with large volumes of data. Another alternative is to export the view from the geodatabase to a table before running Pairwise Intersect; this generates a new unique identifier that allows the tool to run without errors, although this additional step increases processing time and the potential for human errors. Finally, it is possible to ensure the uniqueness of the OBJECTID field through prior data-cleaning processes, which is not always feasible in critical or automated environments.
