Duplicate of BUG-000144895: Browsing to Input Datasets or selecting all Input Datasets from the 'Add Many' widget adds all their fields and writes all fields to the output.

Workaround

Click the Refresh icon after adding feature classes or prior to running the Merge geoprocessing tool.
