Additional Information
The spatial reference uses modified values for XY Resolution/XY Tolerance. Repair it and the Clip operation is completed as expected.
The XY Resolution/XY Tolerance parameter of the spatial reference being used from the input feature class has been modified from its default so that during processing when using these modified values, the data moves as per those values causing the apparent incomplete clip.

Workaround
Repair the existing spatial reference so that it has the default value for XY Resolution/XY Tolerance.
