Additional Information
The transformation specified for the map is not automatically used just by selecting the coordinate system as the map for the Coordinate System parameter in the Calculate Geometry tool. In Environments, specify the Geographic Transformations parameter either in the Calculate Geometry tool or the Environments global project to match the map transformation (set to S_JTSK_To_WGS_1984_1). Then, the result in the ArcGIS Pro Calculate Geometry tool matches ArcMap to the sub-centimeter level.
Workaround
In the Environments geoprocessing, specify Geographic Transformations to match the map transformation, and the result in ArcGIS Pro Calculate Geometry matches the ArcMap sub-centimeter.
