This behavior is caused by bad data that does not follow ESRI recommendations for use in processing. The SR XYResolution is set extremely small... more than 100000 x smaller than the default. The gap shows up when you run RepairGeometry against the bad geometry in the poly_3 shapefile due to excessive movement caused by applying the bad Spatial Reference. Workaround

1. Repair all the input feature classes' spatial reference and geometry before analysis.

2. Use the Pairwise Integrate tool with all five input feature classes to repair any unintended gaps within individual feature classes or between features from different feature classes. Do not use spatial reference-related geoprocessing environments when running the Pairwise Integrate tool.

3. Run the Union tool with the repaired and integrated data.
