If data is accessed from the Database Servers connection and used in a geoprocessing task, the data is copied to the server during the publishing process regardless if the database is registered as a data store.

After review by the development team, it has been determined that this issue is related to a known limitation with the software that lies outside of Esri's control. The issue's Additional Information section may contain further explanation.
Additional Information
The documentation has been updated to note that a .GDS (database server connection) is not supported. Only .SDE and .ODC files are valid inputs to registering databases with the data store.
SQL Express data can still be used in a Geoprocessing Service and registered with the data store.
A .SDE connection file must be made which references this and used to access the data and be the item associated with the data store.
Workaround
Save the connection to the Database Connections location in ArcMap, and add the data to ArcMap from that location. It may be necessary to recreate the map.
