Global IDs are not carried over to the output when joining the data based on spatial location using the Spatial Join tool in ArcToolbox.

this is a deliberate decision. GlobalIDs shouldn't be copied to processed output.Workaround
Change the data type of the GlobalID field to Text.1. In the Spatial Join tool, go to the Field Map section. 2. Right-click the GlobalID field > Properties. 3. Select Text as the Field Type and specify the length.4. Click OK and run the tool.
