Geoprocessing tools creating new outputs (such as Clip) cannot transfer domains because they do not have the Transfer Geodatabase Field Properties check box on the Environments tab.

Workaround

In the Environments window, the Transfer Geodatabase Field Properties option can be checked. So if it is checked, the domains will be transferred when executing the Clip tool.
