Exporting data as a file geodatabase (FGDB) using the Extract Data tool in ArcGIS Online Map Viewer does not retain the Global IDs when the output coordinate system is not the same as the input.

Workaround

Use the Export Data feature on the Overview page of the feature layer. This method retains the global IDs, as shown below:

However, this is not a reliable workaround as the Extract Data tool in ArcGIS Online allows the selection of specific layers to export. Whereas, the Export Data feature includes all the layers, tables, and so forth. As a result, additional data clean-up tasks are required.
