Exporting a layout to a PDF file in ArcGIS Pro does not preserve the layers when the 'Output as Image' option is checked.

Additional Information

When outputting a PDF file as an image, all layers in a map are blended together as one raster. This removes any ability to manipulate layers as that information is lost during the rasterization process.
