Executing geoprocessing tools with two LAS mosaic datasets result in a partial output, unless the Maximum Number of Rasters Per Mosaic setting is defined as greater or equal to the number of LAS files in ArcGIS Pro 2.0 and 2.1.

This is by design.

Workaround

Modify the Maximum Numer of Rasters Per Mosaic option to be equal to or greater than the number of LAS tiles in the mosaic.
