Data-driven pages combined with page queries provide the expected results in ArcGIS Desktop. The same workflow (Spatial Map Series) produces unexpected behavior in ArcGIS Pro.

Additional Information
In this case, the polygons being shown both have the same name. Two polygons with the same name are shown on the page query if that name field matches the map series page name. If the name of the second shown polygon is changed to something unique, then only one polygon is seen as expected.Workaround
Use ArcGIS Desktop.
