                            Additional Information
This behavior is as designed based on the steps that are provided. Only using the Save As option in the ArcGIS Pro application will produce the desired result when placing the ArcGISProject (.aprx) file in a different location.
This is documented in https://pro.arcgis.com/en/pro-app/latest/help/projects/save-a-project.htm#ESRI_SECTION1_3DF32703CF96472384AE757C155039FC, where it says "You can save a copy of the current project file (.aprx) with a new file name or in a new location using Save As."

                            Workaround
The default geodatabase and the default toolbox paths are as seen in the image below.
- Navigate to Save Project As to change the location of the .aprx file.

 - Open the project. The default geodatabase and the default toolbox paths are not changed.
