This is expected behavior. Ensure ‘Allow only standard SQL queries’ is enabled within the organization security settings. Refer to https://doc.arcgis.com/en/arcgis-online/administer/configure-security.htm and section under ‘Policies’ for more information. This setting ensures the layers enforce the use of standardized queries to ensure the SQL queries are formatted correctly for Collector for ArcGIS to utilize successfully. Without this setting enabled, queries are written out using the old standard. Once this setting is enabled, recreate the same queries/filters in the web maps. This allows them to be written following the new standard. Maps are not be updated automatically when this setting is enabled.
