Cloning an ArcGIS Hub site will create duplicates of any web apps that are embedded in the site and added to the content library.

Esri understands the result of cloned items within the layout may not be desirable for some customers; however, the functionality is working as designed and documented: https://doc.arcgis.com/en/hub/sites/clone-a-site-or-page.htm Esri encourages any customer who likes cloning to be scoped only to the layout of the site or page to log an enhancement ticket for consideration.

Workaround

Remove the web app from the content library before cloning the ArcGIS Hub site.
