Workaround

To resolve this, use ArcGIS Online Assistant to match the layer or table IDs in the item data with the layer or table IDs in the service metadata at the REST endpoint.

Warning: Before performing this edit in the JSON, copy the existing JSON and save it as a text file for reference in case anything goes wrong in the process. Workflows involving the use of ArcGIS Online Assistant are out of the scope of Esri Support Services.

  1. In ArcGIS Online Assistant, edit the JSON for the item in question to remove the extra 'layers' (which are actually tables) from the Layers list.
  2. Then update the IDs for the tables to match the IDs of the tables in the feature service definition visible at the REST endpoint.

After applying this fix, the item details page should return to normal or what is expected, and subsequent attempts to save the layer from ArcGIS Pro do not affect the layer or table IDs.

To avoid this issue, consider saving the layer from the Visualization tab right after publishing to ArcGIS Online and before saving the layer in ArcGIS Pro.
