Duplicate of ENH-000157071: All edit session and undo bugs for the Calculate Geometry Attributes tool relate to an enhancement that is needed in the arcpy.da Editor class, which is being tracked through ENH-000157071.Workaround
Run the GP Tool Calculate Geometry Attributes outside of an edit session works fine.
