Workaround

a) Publish MXD-based map service. (Corresponding to the MSD file.)b) Configure the Caching tab for an MXD-based service. The Conf.xml file will be created in the following location: <Drive>:\arcgisserver\arcgiscache<Map service name>\Layers\conf.xmlc) Copy conf.xml from the MXD-based service and put in the cache directory of MSD-based service, then restart the service.
