Additional Information

This bug is fixed in the next release. ArcGIS 10 includes new reporting tools that have fixed commonly reported problems like this issue.

Workaround

First Method: Set a definition query and then generate the reportSecond Method: Make the selection, Export the joined data out choosing to export only 'Selected Features". From there, you can then create the report with this new dataset.
