ArcMap's layer SDE connection overrides the hard-coded arcpy.env.workspace and gp.workspace settings in a script tool when a different connection to the same feature class than the one in the map is referenced in the script.

Hard code the full path including the connection file to the SDE that contains the correct permissions, instead of setting the workspace.
