This issue regarding ArcGIS Web AppBuilder embedding within ArcGIS StoryMaps collections will not be addressed at this time.Workaround
Use ArcGIS Dashboards or another app instead of ArcGIS Web AppBuilder for the ArcGIS StoryMaps Collections if the user would like to avoid making the item's sharing level public.
