This is a known limit for ArcGIS for Server 10.1 and higher.Workaround
The security model does not support the use of two identity stores with a single ArcGIS Site at ArcGIS 10.1 for Server. For customers who must use multiple identity stores, Esri suggests creating two ArcGIS sites, with each site configured to use a different identity store. Please contact an ESRI Account Manager to obtain licensing information for this type of ArcGIS for Server configuration.Steps to Reproduce
