Known Limit
After review by the development team, it has been determined that this issue is related to a known limitation with the software that lies outside of Esri's control. The issue's Additional Information section may contain further explanation.
Additional Information
This is a known limitation. Users are unable to perform analysis on layers that are hosted outside their organization and are secured using web tier authentication.
Workaround
On the hosting server, open Internet Explorer as the ArcGIS Account (the account must be a domain user that has access to the standalone server's REST URL).
Open Tools > Internet Options > Security tab > Custom Level.
Scroll to the bottom, under User Authentication > Log on. Select the option "Automatic logon with current username and password." Click OK to exit.
Close Internet Explorer, and reopen Internet Explorer as the ArcGIS Account. Paste the REST endpoint URL into the address bar. Once resolved, the ArcGIS Account user is automatically signed in without having to enter any credentials. This indicates that the configuration is correct.
Restart the ArcGIS Server service. This is necessary for ArcGIS Server to take hold of the change that was made.
Now in the portal, add a service from the standalone GIS Server into the map. Perform an Analysis task, such as a simple Buffer request. The service works after making the above change.
