An ArcGIS Server upgrade does not work on Windows Server 2016 machines where the Spatial Analyst INT/ABS, NITF 1 and GP-Service Startup Patches are installed.

Workaround

1. Stop AGS service2. rename the C:\Program Files\ArcGIS\Server\framework\etc\config-store-connection.xml to config-store-connection-upgrade.xml3. Start AGS serviceOption 'Continue Server Upgrade' now appears and allows the config-store to be upgraded. Version.json file is then updated to 10.6 after Post-Upgrade runs
