After setting transparency in Imagery basemap in ArcGIS Pro 1.2 and exporting the map, all subsequent exports still retain the transparency no matter which format is selected, TIFF, PDF, JPEG , EMF, PNG.

Workaround

Workaround 1: Remove the basemap and add the basemap again. Workaround 2: Exit and launch ArcGIS Pro again.
