Additional Information
This behavior is expected. According the WFS 2.0 specification, the count parameter is applicable to the entire result set. The count constraint shall be applied to the values in the order for which they are presented (for example, the first typeName specified, then the second, etc.) (See section 7.6.3.5 of the WFS 2.0 spec). Without the count parameter in the request, features from multiple layers are returned.
Workaround
A possible a workaround could be to try using the FILTER parameter for each layer if applicable.
