This issue has been addressed in the Web AppBuilder for ArcGIS (Developer Edition) 1.2 released on August 11.

Workaround

Include the URL of the map service when adding the ArcGIS Online web map, for example:

http://<machine_name>.<domain>/webadaptor/rest/services/<service_name>/MapServer/
