This issue is no longer reproducible with ArcGIS Server 10.9.1 Utility Network and Data Management Patch 6. Refer to the documentation: https://support.esri.com/en-us/patches-updates/2023/arcgis-server-10-9-1-utility-network-and-data-management-patch-6.

Workaround

Workaround 1:

  1. Use an upstream trace with the same filter barrier of isolation.
  2. Set the trace output to only output Device > Controllable Value > Stop – Sluice. This must be done in multiple locations to select all the features.

Workaround 2: Upgrade to ArcGIS Pro 3.1.3 (or later) if working with a file or mobile geodatabase. Use ArcGIS Server 10.9.1 Utility Network and Data Management Patch 6 or alter if working with an enterprise geodatabase.
