Workaround

To rename an already created Web Mapping Application:1. Open IIS2. Stop the Default WebSite3. Go to C:\Inetpub\wwwroot4. Rename the Directory that is the application5. Go to C:\Inetpub\wwwroot\ArcGIS\Manager\App_Data\6. Open Sites.xml in Note Pad7. Change the application name, it's listed three times in this file8. Save your changes9. Start the Default WebSite10. Expand the default website, and right click the old application to Delete it11. Right click on the newly named directory, under the default website to view the properties12. From the Directory Tab, click the Create Button.13. Hit Apply then OK.14. Confirm this new application is running and the old application is removed from the Application Pool15. Restart the Server Object Manager Service16. Login to ArcGIS Server Manager and Confirm the Application is changed*If this is your production web server, there will be downtime while the Default Website is stopped as well as when the Server Object Manager Services is restarting.
