A layer that has a transparency of more than 1% does not appear in the model tree after exporting the map as a PDF file.

Additional Information
This is a known limitation of the graphics pipeline in ArcMap, which is based on Microsoft GDI. Vector layers can only have transparency applied by rasterizing them and blending them with other layers. As soon as a layer has a transparency of 1% or more, the layer becomes blended with other layers into an 'Image' in the PDF. This is one of the many reasons the new graphics engine in ArcGIS Pro was made. Try the same export in ArcGIS Pro and observe that the layers are retained even if transparent.
