This issue is addressed in ArcGIS Pro 3.6.

Workaround

Convert the study area polygons to a 2D polygon feature class without Z-values. Use the Feature Class To Feature Class geoprocessing tool. In the Environments tab, set 'Output has Z Values' to 'Disabled' (found in the 'Z Values' group). Then provide the 2D polygons as the study area polygons in the GA Layer 3D To NetCDF tool, and provide any desired values for the 'X spacing', 'Y spacing', and 'Elevation spacing' parameters.
