The original reproducible case in the synopsis is behaving as designed (per channel knockout of same channel colors behaving as per PDF Spec), and the new reproducible case is non-reproducible. After extensive testing across ArcGIS Pro 3.3.2, 3.4, and alpha 1 of 3.5, the issue is unable to reproduce the overprint not being honored in exports directly from ArcGIS Pro. The reported reproducible case of exporting the hill shade layer as a GeoTIFF can also be emulated by exporting the vector layers separately and combining them (AIX is used to bring vector layers into Adobe Illustrator, then the GeoTIFF is placed on the map and then exported to PDF). This still retained the overprint attributes as expected. Workaround

Set vector layer transparency through the Symbology Color properties or apply transparency universally to the layer.
