This is not addressed in the current Filter application. A new Filter application is being worked on and this behavior is discussed in the development work for it.Workaround
Re-project the dataset to a Geographic Coordinate System prior to creating the service. Use the Project geoprocessing tool in ArcMap to accomplish this.
