This is by design. Data source changes are only allowed between feature classes of the same geometry type in ArcGIS Pro.Workaround
If using a geoprocessing tool changes the geometry type of the feature class, rename the new feature class to have the same name as the original feature class by performing the following steps:
- Delete the original feature class (right-click the old feature class in the Catalog pane > Delete).
- Rename the new feature class (right-click the new feature class in the Catalog pane > Rename).
