With ArcGIS Pro 2.9, the default Output ZDomain is from -100,000m to 900,719,825,474m. As the data is getting extruding below -100,000m for some of the test data provided, this leads to the error returned when running the Layer 3D To Feature Class tool.Workaround
A suggested workaround is to shift that default window for the ZDomain environment variable so that the extruded features are within the range, for example, -300,000m to 900,719,625,474m. The ZDomain can be updated using the geoprocessing environment setting.
