The extrusions in ArcScene using the scene option for Vertical Exaggeration are not correctly translated when importing the SXD file into ArcGIS Pro.

Workaround

1. For every layer in the scene, select it in the Table of Contents.
2. Under the context driven ribbon, click Appearance > In the extrusion group.
3. Click the Expression button > Wrap the whole expression in parenthesis, and multiply by the Vertical Exaggeration. 

For example:

[Ground] - [BFSZ]

Fix:

([Ground] - [BFSZ])*20
