This issue is not reproducible anymore and works as expected.Workaround
Prior to working in ArcGIS Pro, export the CAD dataset to a .dwg file instead of .dgn. There are no issues with .dwg files as input to the CAD to Geodatabase tool in ArcGIS Pro 3.1.x.
