Exporting an image collection to orthomosaic does not clip it to the footprints unless the output raster is set to the cloud raster format (CRF).

Workaround

Export the image collection via the Orthomosaic wizard or customize it to the cloud raster format (CRF), then export the resulting orthomosaic to the desired raster format such as JPEG, TIFF and JP2.
