Workaround

1. Copy the Export Metadata model to a new toolbox (user toolbox)2. Right-Click and edit the model3. The problem is with the Calculate Prep for Export tool. If you open it up it is actually Calculate Values under the hood and is returning a path to an XLST on disk. It returns this path relative to the install directory which is why the path is not hardcoded, because the install directory can change. This for whatever reason returns what ArcGIS sees as an invalid file path, even though it my tests the path is perfect.4. Delete the Calculate Prep for Export tool from the model5. Open the Prep Metadata for Export tool and for the Input XSLT parameter browse and select the prep metadata for export.xslt, located at <ArcGIS Install Directory>\Metadata\Stylesheets\gpTools (In my case, <a href="file:C:/Program" target="_blank">C:\Program</a> Files (x86)\ArcGIS\Desktop10.1\Metadata\Stylesheets\gpTools\prep metadata for export.xslt)6. Select OK and save the model.
