This issue is non-reproducible in the latest versions of ArcGIS Maps for Adobe Creative Cloud.Workaround
Use the 'Print' button in the new ArcGIS Online Map Viewer to export an AIX file which can be opened in the maps for ArcGIS Maps for Adobe Creative Cloud. The AIX file has the map notes layer(s) present in it.
