Custom projection (.prj) files added to the ArcGIS Pro Favorites folder are named in the ArcGIS Pro user interface with the PROJCS name rather than the file name, generating duplicated names.

The Esri projection engine, which maintains the predefined objects including coordinate systems and transformations requires unique object names within a type. Custom/user-defined definitions also should have unique names. If custom objects are defined in ArcGIS Pro, the tools and user interfaces default to unique names to help you.Workaround
Make sure that for custom coordinate system and transformation definitions have unique .prj and .gtf/.vtf file names but the well-known text (WKT) strings also have unique names. This is true in both ArcGIS Pro and ArcGIS Desktop.
