ArcGIS Pro 3.2 does not transfer relationship classes when projecting a feature class belonging to the relation with the Project tool.

Workaround

The only way to transfer the relationship class to the output features when using the Project tool is to include both feature classes and the relationship class inside a feature dataset and then project the whole feature dataset. This way, a new feature dataset is created with the new coordinate system. There are two new feature classes with the same coordinate system and a new relationship class that points to the new features.
