A vertical datum transformation is not applied when changing the vertical projection from Japanese Geodetic Datum 2011 to Japanese Geodetic Datum 2011(vertical)(height) using the Project tool in ArcMap 10.6.1.

The Project Tool in ArcGIS Desktop uses a look-up table to find the horizontal-vertical transformation paths. Currently, the look-up table is not updated and does not include the Japanese geoid model. The solution is to use ArcGIS Pro which uses a function that is kept up-to-date.

Workaround

The vertical datum transformation works in ArcGIS Pro 2.2.1.
