Workaround

Create the vector tiles with a visible fill color applied to the polygon layer. After the tiles are created, edit the JSON style by changing the fill color for the polygon layer to an rgb(a) value with the alpha (a) set to 0. For example: rgba(20, 20, 20, 0). This allows pop-ups to function with transparent fills when the tiles are loaded back into ArcGIS Pro and pop-ups are enabled.

Alternatively, set the polygon fill color to have a transparency just below 100 percent before creating the vector tiles. The fill will appear mostly invisible but will still allow pop-ups to be triggered.
